I don't organize my ideas using a computer at all, I find a decent paper notebook is much better for that.
I want to be able to capture ideas quickly and then figure out how they relate to each other. I found mind mapping software too restrictive -- you have to decide the relationship before you capture the idea itself.

Text files for use cases, design alternatives, object modeling, etc. UI mockups (using FLEX's Designer layout tool)

I must admit I use paper a lot! I have an A4 sized sketch pad that I use to scribble ideas, plans and structures.
We use Balsamiq Mockups for UI mocks. It's sweet and fast!
